This overtone problem seems to come up a lot when new drums are involved. It may be that the overtones will subside substantially as the skins get played in over the next two or three months. I would try tuning them as best I could (JC has a YouTube video showing how to do that) and then give them some time to break in. I got new congas earlier this year, and they have almost no objectionable overtones now, although they did when they were brand new.

If you are a beginner, check your technique on the abierto.
